In PWP 7, the JPEG Save dialog gives you the option to strip or save comments. The dialog typically defaults to its last setting. So perhaps the Include Comments checkbox was unchecked at some point. Make sure it is checked to preserve the comments.

Another alternative is to use the History tab in the thumbnail browser in the left panel. This shows dialogs and all images arranged according to their evolution. Clicking on a dialog or image item in the display brings it to the top.

I see no difference between adding a folder with or without subfolders. All the images in the path are opened in the workflow in either case.

David, If your intention is to save the file without comments, you should uncheck 'Include Comments' in the Save As dialog. There is no reason to wait for the little statistics popup (i.e. Save File - JPEG). That said, I can confirm that there is a bug in the Save File (JPEG) dialog in that comments...

Formats like Tiff and Jpeg only apply to image when they are stored as files. Once an image is read into picture Window it is represented in memory in uncompressed form. The operation is the same in both cases -- Save and Save As both recompress the image. However unless you are using a very low jpeg quality setting, the effect of this is minimal.
