RAWTherapee offers this as an option when exporting.

%p1/converted/%f

It creates a new sub folder called converted and puts the files there.

Is there a way of putting this in the Export transformation and saving it as a default so making sure I don't forget to alter it for each job?

I added a feature to the next release to support exporting to subfolders of the original folder.
