Here are two scenarios in which file saving does not behave in the way I expect.
Set the default folder
Choose set default folder again, (it is as was set in the previous step), but now cancel
Choose set default folder yet again. Now it is set to root. (I expected cancel to leave the default folder unchanged.)
Open script 1 which is in folder A
Open script 2 which is in folder B
Select an image from the first script
Save back now offers folder B for saving, but I expected folder A.

Will check out the first scenario.
Save Back looks up the tree until it finds a File Open and then uses that folder, so it is the original file location that matters.

Shouldn't Save Back look up the branch of the image that is open or displayed? Since the scripts 1 and 2 each began with a file open of an image in their own directories, it seems like Save Back in the above scenario should offer folder A, not B.
The problem seems to be related to opening branches using scripts. If I open images rather than scripts, Save Back offers the correct directory.

It seems to work when I try it here, whether I load via a script or open the file directly.

The behavior that I've described is reproducible here. When multiple branches have been opened with scripts, independent of what branch is being saved, Save Back offers as a save folder, the folder of the most recently opened script.
Perhaps the following setting in Preferences is relevant:
On Script Load: Don't ask to clear workspace
What else could be a relevant difference?

Are you sure there is a File Open at the head of each branch -- if there is no original image it uses the last folder saved to. If so, please email me copies of the two script files so I can check out what is going on.
