I am sorry but once I got the PWP going I deleted the old file.
But I will try to simulate the problem and if I succeed I will send the file.

Renaming the Session.state file helped.
New file was created and everything is OK.

I think I have found it. It happens when a transformation anywhere below those checked for closing is used as an auxiliary input in Composite. In this case the Composite is in another branch. Something to consider. If you select multiple transformations and then click Close selected transformations, you get the confirm message warning for each selected (checked) transformation.
